would anyone know were to get the pilot house window molging and weather striping for a 2006 flush deck
or who makes the windows?

Nick - Not sure if they were the same supplier for an 06, but I got some weather stripping for the pilothouse windows on my 03 from Bomar. http://www.pompanette.com/bomar. Give them a call - they might even put you in touch with a technician to help identify the stripping.
