I am replacing the aft port side window which is leaking very badly .. I started to do the removal and have come into a mess . The wood was so wet it was just peeling off . I had to go down to the fiberglass.. my question is what do i do next . I’m sure I need to replace the plywood before the window goes in .. I have a1983 36 albin

Cut out all the rotten plywood. Make a pattern and splice in new plywood, then re-veneer the whole side wall to cover up the seams using veneer which matches the existing pattern.

I'd also coat the new piece of plywood on all sides with epoxy before installation.
