Ok, last year I spent a whole day crawling all over our 2003 36' Express Trawler, figuring out all the wiring. I made the following diagram of the main wires. Note that it does not include anything downstream of the panels, as that constitutes miles of wire that I couldn't possibly diagram. Also note that our boat is equipped with a dealer installed second house bank, as well as an inverter. Originally, that bank, made up of four golf cart batteries, powered only the inverter, and could only be charged off of shorepower.

I added a cross link and moved some things around so that we could utilize the golf cart batteries to power our house loads, since we don't use the inverter much. Below is the diagram of how it is now, after the modifications:
