The bottom of the shoe on the skeg is decomposing. Is there some sort of a filler to fill in this area?

Can you be a just a bit more specific? Maybe post a picture or two? There are all kinds of marine grade fillers and epoxies, I'm sure it can be repaired but with a bit more info we can better direct where you should look.

Grind out the rotted stuff and re-glass it using polyester resin.
Keep it strong in case you need it someday to protect your wheel.
